Oh... I interpreted your sentence "One bet, the other goes all in (shorter stack)", that the all-in had a shorter stack and would not cover the bet he is facing.  If the all-in bet was in fact larger, then the uncalled portion could be returned (IMO) assuming no other relevant considerations apply.

Usually yes, player B would get his 3,000 raise portion returned of the uncalled bet.
